apepe··on Ask HN: Who is hiring? (December 2025)
Sage Bionetworks (https://sagebionetworks.org/) | Principal SWE | Java, Python, TypeScript, Node.js | Remote (US) | Full time

Sage Bionetworks, a nonprofit focused on open science and accelerating biomedical research, is hiring a Principal Backend Research Software Engineer (US-remote). We build platforms like Synapse.org that enable global scientific communities to responsibly share data and generate insights, and we value people who thrive in collaborative, interdisciplinary environments.

In this role, you’ll lead architecture and backend development across our platforms. You’ll have broad autonomy to shape system design, prototype new capabilities, and work closely with scientists and product teams on tools that support cloud-based data workflows, large-scale computation, and emerging AI/ML use cases. Strong production engineering experience, deep Java skills, and comfort with cloud environments, CI/CD practices, and containerized systems are key; interest in scientific or data-driven applications is a plus.

apepe··on Making Journals Free
The report seems to be mostly concerned with the market economy nature of scientific publishing, which is fair. That said, I find that obsession with publisher profit margins and boycotts is not constructive.

On the one hand, the important roles of journals (evaluation, archival, dissemination, etc) come at a cost (and are crucial to science). Running a journal costs time and money. That money must come from somewhere. Publishers don't have to be for profit, but if they are, they will naturally attempt to maximize margins. That is just capitalism. But, it doesn't have to be that way. Alternative, non-capitalistic business models for publishing science are possible. They should emerge and compete with for-profit models (1).

On the other hand, boycotts and illegal solutions (e.g. Sci-hub) are non constructive simply because they offer no solution. Sci-hub is made of 88 million published articles, "published", indeed, by those same publishers it is fighting against. What is the end goal?

I personally support an open, innovative, and transparent publishing infrastructure, but one that is sustainable in the long term and solution-driven. My two cents!

(1) Note: just being non-profit is not enough, if you don't have a scalable and sustainable solution. Also... if you are non-profit and your business plan is to be funded by charitable foundations created by billionaires via capitalistic means, what is the whole point of changing the system?

apepe··on Show HN: Arxiv Vanity – Read academic papers from Arxiv as responsive web pages
That first article and how it looks when imported into Authorea in one click: https://www.authorea.com/users/3/articles/208068-automatic-e... (just a couple of labels and si units which do not render). Note: it is forkable and can be commented upon.
apepe··on Designing a Business Card in LaTeX
Unlike what most LaTeX users may think, LaTeX is actually not even widely adopted in academia, with less than 20% of scholarly articles published every year written using LaTeX (https://www.authorea.com/107393-how-many-scholarly-articles-...). That said, it is the only powerful option to professional typeset mathematical notation. And for that reason, it is used by few in some non-academic research fields (military, gov, pharma, tech, HN readers).
apepe··on Dropbox Paper
You may want to try authorea.com - open format, based on Git, and it supports LaTeX and Markdown in addition to a WYSIWYG similar to Dropbox.

apepe··on Patoline: A modern digital typesetting system
It'd be nice to see this working in Authorea as well: https://www.authorea.com/ Have you had any luck rendering Patoline to HTML5? Via Pandoc?
apepe··on Watch a Ph.D. thesis dissertation being written in (somewhat) realtime
You could do it in Authorea (Git+LaTeX) and actually show us what you are writing too!
apepe··on The TeX tuneup of 2014 [pdf]
Why are you not optimistic? It takes time, yes, but 7 years is a long time. I personally am optimistic wrt what HTML+CSS can do in terms of typesetting (even PDFs): https://authorea.com/users/3/articles/4675/_show_article
apepe··on The TeX tuneup of 2014 [pdf]
Will the next "TeX tuneup" be in HTML rather than PDF? One can only hope.

apepe··on How is Authorea different from Google Docs?
Thank you. I will join the discussion. And wow, hackpad looks so good.
apepe··on How is Authorea different from Google Docs?
hey yuchi- I talked to the Substance guys just a few days ago. Great guys. We hope to collaborate with them soon. I am not sure why Authorea is not "ethical" though. Ciao!
apepe··on How is Authorea different from Google Docs?
great point about MS Word use.. see my other comment. And yeah our name is prone to explosive jokes... :)
apepe··on How is Authorea different from Google Docs?
hi, great point. It is true that at the moment our userbase is mostly physicists/astrophysicists and computer scientists who heavily use LaTeX. But we are not super committed to LaTeX. (In fact, I am annoyed by LaTeX as much as the next guy.) We already fully support Markdown and soon AsciiDoc and MediaWiki. An HTML5 wysiwyg is coming soon as well.

You are wrong, however, when you say that for academic publications almost no one uses MS Word. In fact, only 5% of academic submissions (in all academic journals) are received in LaTeX. 95% is Word.

apepe··on LaTeX was not built for the web
In academia though, most scholars tend to stick to PDF for reading papers, see e.g. http://www.quora.com/Why-do-scientists-tend-to-prefer-PDF-do...
apepe··on LaTeX was not built for the web
Thanks, yes! We know and are in touch with all these guys (writelatex, mendeley, and peerj). Great stuff coming out of London in this space. Digital Science and Figshare are also there. We are very excited that there's a movement to change/improve academic publishing.
apepe··on LaTeX was not built for the web
thanks! I did come across substance.io a few months ago. Seems like they made a lot of progress. Looks beautiful. It's time to get in touch with them again.
apepe··on LaTeX was not built for the web
hi fiddlosopher, we love Pandoc! We use it extensively and find it to work very very well with most TeX content. The only problematic part is tables (e.g. captions do not render in the latest pandoc version).
apepe··on LaTeX was not built for the web
Agreed. That is one reason why most technical and scientific documents are still perused in PDF. In Authorea you can export each document to a journal format (Export). Soon we will have a printer-friendly style which is basically CSS.
apepe··on I'm Building a GitHub for Writers
hi @kmatzen/@mallyvai! Adding briefly to Nate's comment (my co-founder at Authorea), I would like to point out that we do support many popular LaTeX packages. One big reason why we do not support custom LaTeX packages is that some of them are really intended for the printed page and cannot be easily ported to the web- and the point of Authorea is to create web-native documents, which render in the browser, first, and can then be ported to print formats. In other words, we support a safe subset of LaTeX which we can easily convert back and forth into other web formats (such as Markdown). Do let us know if you have a LaTeX package in mind and we will see if we can add it for you.
apepe··on Authorea: Write research papers inside your browser
I partly agree with your supervisor. While publications are indeed milestones and are great for obtaining recognition in the scholarly community, they can still exist and accomplish their function alongside their "rich" counterparts: online versions of those publications with live, dynamic, executable data and images, to allow forking, cloning, and interaction. We now produce research in a much more dynamic environment than even just a decade ago. My hope is that 10 years from now a scientific paper "locked" in a PDF format will look obsolete. I may be wrong, but I sincerely hope that.
