I work in a large biomedical research institute with in-house sequencing. It's a constant point of contention that many labs continue to send their sequencing out to external companies as they can still be cheaper and more reliable.

I often find I want a specific statistical package that's only in R, but want a more general purpose language for all the other stuff that's involved (parsing, filesystem stuff, error handling etc). I don't want to risk re-writing the statistical methods and all their dependencies in the sensible language, so I end up calling R only for the statistical methods, but I can see this as an alternative.

I understand the tidyverse perfectly well. Unfortunately it's become a habit of R users to import it at the top of every R script without thinking of the consequences of other users/maintainers.

That has not at all been my experience. Loading the tidyverse pulls over 1000 things into your global namespace and clobbers several standard library functions in the process. Never mind that seemingly every single package has its own "filter" function.

When you start getting different results based on the order you import packages it's usually a bad sign.

Working in this field, I think a lot of the issue is publishers often require small datasets in xls format for paper submission. So someone in the chain (corresponding author, editor, journal staff member etc.) opens the file in excel and saves it again.

Bioinformaticians are not doing their analyses in excel.

From the fountain pen side, Carbon pigmented inks seem to survive anything you can do without destroying the paper itself. I use Platinum Carbon Black in my lab notebooks.

I love python but I find the above issues to be very common. If I make a script for a non-computational colleague I often get asked, "nice, how can I run it?", and then it usually gets converted into a flask app because I can't be bothered to explain anaconda environments, or trying to install scipy and fortran compilers on their windows laptop. With nim I can just hand them a binary and tell them to double-click it.

Python's package management isn't great, but at least it exists. R is absolutely awful in this regard, 99% of packages don't even specify versions for their dependencies.

Try installing a specific version of an R package from more than 2 years ago, it's an exercise in frustration,

I often find myself knowing how to write a query in SQL but spending sometimes hours figuring out how to write it in a specific ORM, even worse is I'm probably not going to know what the ORM code does in 6 months time.

SQL seems far more portable.

If you want to spend $15k on a bike - go ahead, just don't be upset when you get overtaken by a 17 year old in gym shorts on a second hand clunker.

Nobody wants to write or debug groovy, especially scientists who are used to python. It also causes havoc on a busy SLURM scheduler with its lack of array jobs (heard this is being fixed soon).

Also bear in mind in Europe you need a masters before entering a PhD program (or significant research experience), and you spend 100% of your time on your research, there's not courses or teaching. I think that better explains why they're finished in 3-4 years.

A Post-doc at a prestigious research institute will probably be earning around £40,000, almost certainly in a HCOL area where rent for a 1 bed flat is £1,500+ a month. The fee is a legitimate financial concern for them.

They don't work particularly well. You're roasting in the night when they heat up, nice and toasty at breakfast, but by the time you're back from work in the evening you're sat in the cold.

I have no dog in the Scanpy/Seurat argument, but AnnData is becoming very popular as a data format even outside of single-cell omics.

Maybe this is sub-field dependent, I'm a bioinformatician who hasn't touched R in about 5 years, and everything is now in python.

Not really, spokes work under tension rather than compression, you're essentially hanging from the top-most spokes on the wheel.

Also if your spokes are too slack, they can move in the hub, cause wear, and are likely to snap at the elbow.

They have done in the past. With the API changes I used a script to edit and then delete all of my reddit comments, and I then deleted my account. I checked recently and all my pre-edit comments were restored.

Yes, I have a degree in pharmacology from a University which had both pharmacy and pharmacology courses. There were maybe 2 shared modules in the first year and that was the only similarities in the courses. Pharmacology trains you to be a research scientist, pharmacy trains you to be a clinician (or an over-qualified shop assistant as we joked).

Colloquially, I would say the shop is called a chemists, but the person working there is a pharmacist.
