Why?

I assume it's because plaid requires your bank login information in order to make transactions on your behalf.

They scrape all of your transaction history.

Why is that an issue?

Buy on local bitcoins for even cheaper transaction fees. You also don't have anyone keeping track of what you bought it at.

Is Coinbase Pro really the lowest fee venue in the US?

It depends on your volume, and how you feel about wire transfers.

Kraken USD deposits have to be made by wire, but Kraken's fees[0] are lower than Coinbase Pro's fees[1] at most levels.
