It’s worth noting that Parcel v2 still needs work to support some basic use cases. For instance, it does not correctly build a Sass file that pulls in Bootstrap imports from NPM: https://github.com/parcel-bundler/parcel/issues/6002#issueco....

We tried switching to Parcel v2 but we had to downgrade back to v1.

Hi everyone, I lead the St. Jude Cloud (stjude.cloud) team. Our goal is to take the vast amounts of research data and analysis tools generated at St. Jude Children's Research Hospital and share it freely with researchers around the world to advance cures for children with cancer and other catastrophic diseases. Hi everyone. We are again hiring for the St. Jude Cloud team. St. Jude Cloud is a new initiative at St. Jude Children's Research Hospital to share all of the genomics data and analysis pipelines effectively with the research community by leveraging cloud technology. Our team has the vibe of a startup that is embedded within St. Jude.

We currently have two positions open:

(1) Associate Software Engineer (entry-level) or Bioinformatics Portal Engineer (intermediate-level). This is essentially a full stack engineer that focuses on building bioinformatics web applications. Here is the snippet from the job posting:

Primary responsibilities will be designing and developing bioinformatics-related web applications in St. Jude Cloud (https://www.stjude.cloud). Knowledge of at least one of the following middleware technologies is required: NodeJS (leveraging Express, Koa, or comparable), Ruby (leveraging Ruby on Rails or Sinatra), or PHP (leveraging Laravel). Knowledge of at least one of the following frontend frameworks is required: React, Vue, or Angular. Knowledge of Linux, Bash/Zsh, and Git are preferred. Knowledge of containerization (Docker), database technologies (PostgreSQL, MySQL), common software product design processes (Agile/SCRUM), and common cloud computing paradigms is preferred.

Sure! You can address to me, or you can just address it "to whom it may concern" (there are a few HPC positions in those job postings, so that would be a different manager). We're not going to count it against you either way :).

My advice on the cover letter is to just be honest about your situation. If you're only going consider remote, let us know that. If you prefer remote but would consider on-site as you say here, let us know that too! It's all going to come down to a discussion about whether we're the right fit for you and you're the right fit for us, so it benefits both sides to be as candid as possible (just my two cents).

I've had a few requests for details, so I'll post some of my responses here in the comments.

Re: common technologies

- ASE/SSE: Python is the main language used in these positions. We work in a variety of other languages (Java, C, C++, bash, Perl) as genomic tools are written in all these languages. We've done some experimenting in Rust (https://github.com/stjude/fqlib), and we're just getting started in seeing how Rust might fit into the genomics community.

- BPE: For this position, the ability to work in multiple middle-stack and front-end frameworks is necessary. NodeJS and React/Vue are likely to be the workhorses here.

Re: team/project culture

The St. Jude Cloud team is a little bit like a start-up within St. Jude. All of the positions posted here are software engineering positions, but we all wear many hats on the team. Everyone participates in product design and user feedback gathering by meeting with doctors, bioinformaticians, and everyone in-between. We're very interested in doing quality software engineering in the genomics space (historically, biological discovery has taken priority IMO) and also in experimenting in new technologies/languages.

Sharing genomics data and tools is hard. We're attempting to set the standard for how genomics data is shared in a federated data sharing model (many institutions build subsites that talk to one another) rather than the centralized model (one or two centralized databases that every institution submits data to). This results in an environment that's always presenting new challenges, which is great if you're into that! Anything that's worth doing can be stressful at times, but the fact that we are working on something that's altruistic (in general, advancing cures for kids with catastrophic diseases) is what keeps me motivated.

Re: working at St. Jude

Last, I'll just make a quick plug that St. Jude is a great place to work: we were recently voted the number one place to work for Gen Z: https://www.nshss.org/media/30907/2018-all-companies_ranked....! We consistently make the top 30-ish companies in the world. Last, you're working on something that's truly making a difference, so it's a really positive environment.

Re: remote vs. on-site

For these positions, we're considering both on-site and remote arrangements. I'd like to say upfront that on-site has worked better than remote for us so far. My gut feeling is that this is due to the nature of the work we're doing (building a product where an end-user sits right next to you) and the fact that the rest of our team is on-site. Don't let that deter you from applying if you are remote only and are excited by this opportunity! Just be sure to specify in your cover letter.

Re: is biological/genomics experience required?

No, although the willingness to learn genomics is required. We're looking to hire strong software engineers for these positions, we have plenty of domain expertise in-house!

First, I'll say that I can't speak for all of St. Jude — it's a big place and it's going to vary from position to position. On-site has historically been preferred because of the energy on campus and the nature of the work. In my opinion, the institution as a whole is starting to become more open to the remote working arrangement.

For these positions, I'm considering remote applications. If you apply, just be sure you specify it in your cover letter (and be sure to email me directly if you don't hear back!).

Hey Andrew,

First, I'm curious where you thought I was focused on unsupervised learning? It certainly didn't cross my mind when I was writing this --- I was (implicitly) strictly talking about supervised machine learning.

My post actually is in support of what the latter of your comment says in a round-a-bout way. In general, the people that are making huge strides in deep learning (Bengio, Hinton, Lecun are obviously the big three) understand the capabilities and, maybe more importantly, the limitations of DL. My main point is that the ML community at large is actually not on the same page as the experts, and that causes many more problems.

I want us, as a community, to stop treating deep learning any different than any other ML algorithms --- have a consensus, based on scientific facts, about the possibilities and limitations thus-far. If we, "the experts", don't understand these things about our own algorithms, how can we the rest of the world to understand them?

The universal approximator approach is another big one that people lean on from the opposite direction (I suppose you could call it the "anti-deep learning" school of thought). Most people don't take the time to consider what a universal approximator actually is.

Are humans universal approximators? Absolutely not. The mere proof that a nn with an infinite number of hidden nodes (which isn't practical, which could end the discussion there) can find a statistical mapping between any two input and outputs is hardly a benefit. There is something so much more to intelligence --- the ability to generalize well (aka not overfitting) is first and foremost.

Exactly --- none. But those features were born out of brute forcing a spatial exploitation, not some magical connection that we humans never thought about previously, which reinforces the point.

Primarily, I would like to work in Data Science/Machine Learning. Current research is in Deep Neural Networks and Bayesian Analysis techniques. Pursing patent in biometric security using machine learning. However, I've programmed on almost every platform in many different languages, so I am definitely open to hearing job opportunities in different areas and learning different technologies.

Bottom line, I like to be challenged with new problems every couple of months - I wouldn't do well maintaining systems. I like to be on the bleeding edge and innovate.
