I've never been an Apple user, so I haven't dealt with this from the consumer side, but this still makes sense to me.

Constantly moving around and tugging on the charging port seems like asking for a port replacement in a year. Is there a reason people who want to have their mouse plugged in while it's charging don't just use a wired mouse? (Not being sarcastic, genuinely curious.)

The main issue I run into with this is, if I neglect to charge it, and I go to use the computer and the mouse is dead. So then I need to plug it in for a bit, and can't use it until it is charged.

But that really hasn't happened to me much. In any event, a good reason to keep a wired mouse in hand too just in case.

Does it not warn you of low battery? I would think with them being one ecosystem, it could both flash a light on the mouse and warn you on the desktop.

In my experience, I don't see any desktop warning until the battery is very low indeed, such that it might be too late for me to do anything about it. Probably depends on exactly when it runs out, and if you happen to be actively using the computer at just the right time.

There may be some way to make the current battery levels display more obvious than the default; I've not looked into it much.
