If they wanted to prevent you from using the Pencil, it seems like you wouldn't be able to use it at all. Not just use it poorly.
They could, but this sneaky approach gives them plausible deniability and lets them spread more FUD to discourage third-party repair by casting doubt.
I know that it's trendy to hate on Apple, and I hate that Apple is doing this, but why has no one cared that for over a decade now my Honda has parts that even an independent garage cannot replace due to coding of parts?

Preventing 'evil maid' attacks by switching components seems a bit far fetched for most people's threat model but you can't say you are secure with a straight face and just let people switch some ic's to break your security. That non-official replacement screen with fingerprint reader can in theory contain a backdoor to reproduce your fingerprint for another party.
