How can we find and download at once all markdown files in github or have them filtered further by CLI ?

But why?

This is rather trivial to do, but I’m curious why you’d ever want to do this and have you considered how much disk space you’d need?

Dataset for ML?

I recommend using the tree API (https://docs.github.com/en/rest/git/trees) if you already know the repositories. The tree API is also useful if you also want to query the file history.
