Good for Homebrew - the fact that distributions check these sorts of things so users don't have to worry about it is a very good argument in favor of distributions.
Besides, the FUSE formulae would've been removed even if OSXFUSE / macFUSE were open source. The real reason these formulae were removed was because the Homebrew maintainers wanted to remove the ability for Homebrew formulae to depend on Casks. Since OSXFUSE / macFUSE can never be packaged as a Homebrew formula, the removal would've went through regardless.
I'd be surprised if the deleted formulae would ever be available as Casks because Homebrew Cask does not accept open source software that meets either of the following criteria[2]:
* The software is CLI only
* The software doesn't provide official binaries

You implied that the headline was lying by omission because the 29 formulae that were removed are still available as Casks. So where exactly are any single one of the 29 Casks?
Are they now impossible to install? The point of casks for osxfuse and Macfuse being to permit the layers to work.
Aside from complexity, what's the actual problem? Do you believe these specific fs can't be made eg by hand?
So installing them would mean no support from Homebrew. No binary builds, no automatic updates, none of the fixes that package managers often apply to make software install cleanly.
The removed packages were quite popular too according to Homebrew's opt-out analytics[1] and included things like ntfs-3g, sshfs, ext4fuse, and encfs.
