I'm interesting in knowing what modelling notations can be used to model complex interactions in the environment (i.e. helps us to understand the world around us), something like UML but with a broader scope. Any references, books or articles are very welcomed.

BPMN is a better UML in my opinion. But talking to people and running experiments is the best way to understand the world.

I'm thinking we need something more general, I'm surprised I couldn't find anything general, say you want to model businesses, people, raw material in an ecosystem. That is, you want to capture the interactions, dependencies and relationships of the ecosystem in a standard abstract notations.

Yeah I have never come across a standardized notation either. Boxes and arrows are you best bet. Use them consistently and provide some blurbs as context.
